Abstract

The structure of a lead ribozyme, which consists of two RNA strands, at neutral pH has been studied by NMR. Nearly all resonances of imino protons, base protons (H2, H5, H6 and H8) and sugar protons (H1′ and H2′) were assigned sequentially. Interesting structural features which deviate from the standard structure were found for the residues at an active site which consists of an internal loop. No indication of stable G:A base pairs was found in the loop. The effect of addition of Pb2+ was studied by the use of a non-cleavable analogue in which the cytidine at a cleavage site is replaced by 2′-O-methylcytidine. It was suggested that Pb2+ binds close to the cleavage site and that the structural change induced by Pb2+ is moderate and localized.

Background

Protein-protein interaction (PPI) plays a core role in cellular functions. Massively parallel supercomputing systems have been actively developed over the past few years, which enable large-scale biological problems to be solved, such as PPI network prediction based on tertiary structures.

Results

We have developed a high throughput and ultra-fast PPI prediction system based on rigid docking, “MEGADOCK”, by employing a hybrid parallelization (MPI/OpenMP) technique assuming usages on massively parallel supercomputing systems. MEGADOCK displays significantly faster processing speed in the rigid-body docking process that leads to full utilization of protein tertiary structural data for large-scale and network-level problems in systems biology. Moreover, the system was scalable as shown by measurements carried out on two supercomputing environments. We then conducted prediction of biological PPI networks using the post-docking analysis.

Conclusions

We present a new protein-protein docking engine aimed at exhaustive docking of mega-order numbers of protein pairs. The system was shown to be scalable by running on thousands of nodes. The software package is available at: http://www.bi.cs.titech.ac.jp/megadock/k/.

Although regulatory mechanisms for immune cells with inhibitory signals via immunoreceptor tyrosine-based inhibitory motifs are well known, signals transduced via interaction between Siglecs and sialyl compounds on their counterreceptors into target cells have not been reported to date. In this study, we found that an astrocytoma cell line, AS, showed detachment from culture plates when co-cultured with Siglec-9-expressing cells and/or soluble Siglec-9. Moreover, detached AS cells regrew as co-cultured cells with Siglec-9-deficient cells. They also showed increased motility and invasiveness upon Siglec-9 binding. In immunoblotting, rapid degradation of focal adhesion kinase (FAK) and related signaling molecules such as Akt, paxillin, and p130Cas was observed immediately after the co-culture. Despite degradation of these molecules, increased p-Akt was found at the front region of the cytoplasm, probably reflecting increased cell motility. Calpain was considered to be a responsible protease for the protein degradation by the inhibition experiments. These results suggest that protein degradation of FAK and related molecules was induced by Siglec-9 binding to its counterreceptors via sialylglycoconjugates, leading to the modulation of adhesion kinetics of cancer cells. Thus, this might be a mechanism by which cancer cells utilize Siglec-9-derived signals to escape from immunosurveillance.  相似文献

As a powerful tool of cell screening and cell purification, we developed a novel method to kill adherent cells as cultured on a substrate by micro‐projection of incoherent visible light. To kill the cells by the mild light irradiated by electrically controllable micro‐projection systems currently available, we introduced the assist of the photo‐responsive culture substrates functionalized with a photo‐acid‐generating polymer. In clear contrast to the existing laser‐based methods requiring point scanning, areal micro‐prjection of blue light with the wavelength 436 nm killed many CHO‐K1 cells at a time in the irradiated area on the substrate. The effect of the photo‐generated acid was so confined that selective killing of targeted cells was achieved without critical damage to the neighboring cells. Further, we demonstrated the photo‐selective killing of the adherent cells after preliminarily patterning through the photo‐induced removal of cell adhesion‐inhibiting polymer. Biotechnol. An Unusual Xylotheque with Plant Illustrations from Early Meiji Japan. Two unusual wood collections, reported previously in the collections of the Botanical Museum at Berlin-Dahlem and the Royal Botanic Gardens, Kew, take the form of framed plant illustrations painted on boards made from the wood of the species illustrated. We present new finds of very similar wood collections in the Economic Botany Collection of the Harvard University Herbaria, a private collection in the U.K. (Loudon collection), and at the Koishikawa Botanical Garden of the University of Tokyo. A stamp on the reverse of the boards links all five collections to Chikusai Kato, an artist working at Tokyo University (now the University of Tokyo) in early Meiji Japan, under the direction of the preeminent nineteenth century Japanese botanist Keisuke Ito. New evidence from contemporary historical accounts indicates that more than 100 boards were ordered in June 1878 by Hiroyuki Katō, the first president of Tokyo University, most likely to support the early teaching of Western-influenced botanical science in Japan. However, while the boards had clear value for teaching, especially about useful plants, their unusual fusion of Western and Japanese influences also made them desirable craft objects that were collected and given as gifts during the early Meiji era.  相似文献

Despite decades of intensive research, there is still much debate about the adaptive significance of asynchronous hatching. A major obstacle in understanding the significance of this process is the difficulty involved in separating the hypotheses that explain asynchronous hatching as an adaptive trait from those that explain it as a by-product of physiological constraints on hatching or egg-laying patterns. We investigated the burying beetle Nicrophorus quadripunctatus, a species in which the parent can eliminate less-adaptive offspring (e.g., slower-growing offspring) by filial cannibalism and adjust the age structure of offspring to an adaptive pattern. The main aim of this study was to determine the age composition of offspring that survived and to determine the effect of larval growth on filial cannibalism. We investigated how the point in time at which each group of larvae hatched affects the timing of filial cannibalism by the female parent. We found that N. quadripunctatus exhibited asynchronous hatching, and reared larvae of different ages. We also found that later-hatching larvae had lower survival and growth rates; therefore, filial cannibalism plays a role in eliminating later-arriving, slower-growing, and hence less-adaptive offspring.  相似文献

This study examined circadian variation in coagulation and fibrinolytic parameters among Jcl:ICR, C3H/HeN, BALB/cA, and C57BL/6J strains of mice. Plasma plasminogen activator inhibitor 1 (PAI‐1) levels fluctuated in a circadian manner and peaked in accordance with the mRNA levels at the start of the active phase in all strains. Fibrinogen mRNA levels peaked at the start of rest periods in all strains, although plasma fibrinogen levels remained constant. Strain differences in plasma antithrombin (AT) activity and protein C (PC) levels were then identified. Plasma AT activity was circadian rhythmic only in Jcl:ICR, but not in other strains, although the mRNA levels remained constant in all strains. Levels of plasma PC and its mRNA fluctuated in a circadian manner only in Jcl:ICR mice, whereas those of plasma prothrombin, factor X, factor VII, prothrombin time (PT), and activated partial thrombin time (APTT) remained constant in all strains. These results suggest that genetic heterogeneity underlies phenotypic variations in the circadian rhythmicity of blood coagulation and fibrinolysis. The circadian onset of thrombotic events might be due in part to the rhythmic gene expression of coagulation and fibrinolytic factors. The present study provides fundamental information about mouse strains that will help to understand the circadian variation in blood coagulation and fibrinolysis.  相似文献

l-alanyl-l-glutamine (AlaGln) is dipeptide that has better solubility and stability than Glutamine (Gln). In this study, we evaluated the utility of this dipeptide during culture of POTELLIGENT™ Chinese hamster ovary (CHO) cells expressing anti-CD20 chimeric antibody. Although AlaGln in the culture medium lowered the specific growth rate, the MAb titer was maximized when Gln was completely replaced by AlaGln in both the basal and feed media. Moreover, AlaGln augmented production of antibody not only at flask scale but also at spinner scale, although the extent of this effect was dependent on the cell clone. To explore the mechanism responsible for the effect of AlaGln on cell growth, we measured apoptosis in the early phase of cell culture on days 8, 9, and 10. The apoptotic ratio was reduced in medium containing AlaGln. Ammonia was generated in medium containing Gln when it was maintained at 37 °C, which impeded the growth and productivity of the cells. In contrast, AlaGln produced less ammonia under these conditions, which may have been one of the properties associated with its beneficial effects. We conclude that certain dipeptides can serve as superior alternative sources of amino acids in cell culture and antibody production.  相似文献

Pichia quercibus Phaff et Knapp produced xylitol and d-xylonic acid by aerobic dissimilation of d-xylose at good yield of 40% of sugar consumed. The products were isolated from the fermented broth and identified. It would be interesting that both of xylitol, a reduction product of d-xylose, and d-xylonic acid, an oxidation product, are accumulated in the fermented broth.  相似文献

Brush border membrane vesicles (BBMV) from the midgut epithelial cells of silkworm larvae were prepared. ATP hydrolyzing activity (ATPase activity) was associated with the BBMV. ATPase activity without Mg2 + was not observed at pH 7 but substantial ATP hydrolyzing activity was observed at pH 7 with Mg2 +. The enzyme required Mn2 +, Mg2 +, or Ca2+ ions. The enzyme also hydrolyzed ITP and GTP but not p-NPP, ADP, or AMP. KNO3 and NEM strongly inhibited the ATPase activity. Behaviours of the ATPase against inhibitors suggested that it resembled vacuolar type ATPase.  相似文献
